In the series pilot, we learn that in the year 2009 a covert government project code-named Manticore is making a superior soldier by genetically engineering humans.  12 of these children escape, and the story follows a girl named Max.
A few months after the kids escape, a group of terrorists detonate a nuclear bomb 80 miles above the United States, sending an electromagnetic pulse that wipes out all computer data in the majority of the nations computers, reducing the U.S. to a 3rd world nation.  In this post-apocalyptic time, the government has been severely corrupted, and crime prevails.
Max has a day job of being a bike messenger for Jam Pony Messengers, delivering packages to various locations around Seattle, and is a thief by night to finance her search for the other kids from project Manticore.  One night she breaks into the house of Logan Cale, and inadvertently discovers that he is the freedom-fighting cyber journalist known as "Eyes Only".
Max escapes, and Logan discovers who and what she is, and tries to persuade her to join his cause bringing down corrupt officials and crime lords.  Max refuses, staying that she has enough to worry about, and has people trying to lock her in a cage, turn her into a science project, or kill her, probably all three.
Logan is injured (blown out spinal column) trying to protect a witness, Lauren, without Max's help, and the criminals kidnap the witnesses daughter. A friend of Max also dies because the criminal that Logan is after replaced a shipment of medicine with sugar pills so that he can sell the real medicine on the Canadian black market, Max decides to do something.  She is also persuaded by Lauren to get her little girl back.
Max sneaks into a party, and convinces the crime boss that she can deliver Lauren to them.  She then takes the head goon to pick up Lauren, but then tells him that it was all a setup to kill him for not getting rid of Logan.  She then lets the goon think he killed her, and goes to rescue Lauren's daughter.  Meanwhile, the goon kills his boss for setting him up.
Everything ends well, one dead dirt bag, and Lauren has her daughter back.  Max still doesn't want to work with Logan, but he persuades her to do one more job for him when he finds some information on project Manticore.
